It sounds like WP File Download would be a great fit for your needs!
With our plugin, users can upload entire folders including all the files and subfolders within them, which preserves your folder structure perfectly.
However, I should mention one current limitation: while you can download single or multiple files from a category, it's not currently possible to download an entire category along with its subfolders and files in one go. At this time, bulk downloads work for selecting multiple individual files within a category.

The good news is that the plugin fully supports previewing all your file types (JPG, PNG, Word, PDF, etc.) and allows you to control user access for your two or three users.
